Let’s say your team is up by 7 points with 2 minutes left, if the penalty for not being lined up as 6-6-6 is a free kick in the centre, couldn’t you still just flood the backline with your forwards and forfeit the free kick in the centre?

In such a case, it would be both a free kick and 50m penalty (meaning shot on goal), not only a free kick.

Law 18.2.2 (e): Where a field Umpire is satisfied that an intentional breach of Law 13.1 (Starting Positions) has occurred, a Free Kick and Fifty Metre Penalty shall be awarded to the Player of the opposing Team who is in the Centre Circle.

A better penalty would be to simply remove enough players from the backline to make it 6, but those players go to the bench. That'd stop em.
