If you haven't been to Tokyo before then you have to spend one day doing siteseeing tour of best of Tokyo. I would skip the fish market if you can avoid it and go shopping in Shibuya instead. There is a great Pokemon center and Nintendo store for kids.I'm looking at two days in Tokyo (with two primary school kids).

Yeah Kyoto sucks in the main areas. Go a few streets past that and it’s calm.Kyoto is the new Amsterdam, people everywhere after 8am and that's not including all the school kids on their excursions.
Other cities have been normal busy.
Regardless I have not experienced any animosity towards me as a tourist.
