Trainer was very helpful. It was really just about training him, giving him time to get used to her being around, and trying to encourage some form of bonding while keeping her safe. The trainer said that he isn't an aggressive dog, just very insecure.
The big thing is just that it takes time. I feel bad for the pup staying in her crate but it is the safest option in case the older one decides to go for her while we are out. The trainer seemed confident that they would be getting along in the nearish future. Just an adjustment for the older fella, made worse by never giving him boundaries because at the time, they weren't really that important and he had a horrible life before he came to us.

Other peoples stories and successes with their dogs here have helped keep me optimistic. So I am glad you skimmed the thread haha.

Glad to hear the trainer was really helpful and hope your persistence pays off sooner rather than later. Just need the older dog to realise that she's his mate too. Anyway, best of luck.
