If you have 2 players on the bench in the same position both with the E. If one doesnt play, is there 0 still counted as the lower score that will be taken for a non-playing player on field??

Nah, mate, a non-playing zero is not eligible to be counted, so you get the score of the bloke who played.
So happy days.
